Sounds to me from your description that there is indeed a difference between the depth of 4 bolt and 6 bolt discs and it`s compensated for by the width of the hub. As Machten pointed out the distance between calipers is fixed by the width of the forks/triple clamp.
Maybe you`ll have to stay with 4 bolt discs or get a 6 bolt wheel.
